Been to Yankee Stadium many times and you're best bet is the subway. It's about 30-45 mins from midtown and only costs $2. You don't want to stay near the Stadium (in the Bronx) and Long Island is much too far away, not to mention you'd have to battle traffic to get there. The B, D and 4 lines to go...

For NYC, definitely Newark or LGA over JFK. If you're staying downtown, Newark is better, otherwise, LGA. For Boston, Logan is pretty easy and very close to the city. Another option which might be cheaper, I don't know, is to fly in and out of one city, and take the train (about 4 hrs) to the other....
