Alright. First things first.
Jack gave Henderson way too much leeway and I believe Henderson was setting Jack up for a fall anyway.

Perhaps he was there to "pay his repsects" to David Palmer's body before they put it on a plane back to DC.

I agree, I kind of thought this before but now I'm positive that Pierce is the man. As far as the funeral thing goes, to think that they would have an impromptu funeral at 6am doesn't make sense so I bet you if there is a scene like that it would be Pres. Palmer's body being moved.
