Oh, if he had to rent a car within the city of Boston, you MUST show a boarding pass from an airline, if you want to use a debit card. That is the rule within the city. If you use a credit card, you will be all set.

For NYC, definitely Newark or LGA over JFK. If you're staying downtown, Newark is better, otherwise, LGA.
For Boston, Logan is pretty easy and very close to the city.
Another option which might be cheaper, I don't know, is to fly in and out of one city, and take the train (about 4 hrs) to the other.
Definitely a great idea to take in the Yankees and Sox. this is the last year for Yankee stadium, though, so buy tickets early or you will be paying a steep price! Fenway is great, I'll admit, but the Yankees will show the Sox who's boss this year!

Both LGA and JFK are horrible. I would choose EWR over both and then take NJ Transit to New York.
